Computational skills are becoming increasingly important for effective biological research. Many of the systems that are used to perform computational analyses – such as the EMBL compute cluster – run on a Linux operating system and require interaction via the command line. Mac computers also run on a similar architecture, sharing most of the features of Linux environments. An understanding of these environments and the skills and tools required to make use of them, can improve the efficiency of your work and help to prevent errors in your data analysis.

Learning goals:
The first day will provide an introduction to the most basic UNIX (linux/Mac OS X) commands and by the end of the course the participants should be confident and competent in navigating around a linux filesystem, performing basic file operations and finding help on the commandline. The second day is aimed at users who have basic knowledge of Linux commands (man, cd, pwd, cp, rm, mkdir, cat, less, grep, head, ssh etc.).

The second day covers:
- advanced methods for extracting and working with data from text files (gzip, tar, grep, cut, sort, sed, awk)
- setting and working with the environment and shell variables
- the basics of scriptwriting in bash
- Script syntax will focus on bash.

Prerequisities:
Bio-IT also provides an intermediate course on command line computing, which follows up on the material taught here: if you are unfamiliar with the command line, it is strongly recommended that you take this beginners course before attending the intermediate course, which usually follows within a few months.

Maximum capacity for the course is 30 participants and registration is required to secure a place.
