OMERO is a widely adopted, open-source data management platform designed to support the handling, visualization, and analysis of biological imaging data. It serves as a central infrastructure in the global bioimaging community, providing robust solutions for organizing, sharing, and storing microscopy data. Within Germany, OMERO has become a key component of the NFDI4BIOIMAGE consortium—part of the National Research Data Infrastructure (NFDI)—which aims to enable FAIR and sustainable research data management in the field of bioimage analysis.
This project focuses on enhancing the scripts interface in OMERO.web to address long-standing challenges in script maintenance and accessibility. Currently, administrators struggle to manage scripts, while community-contributed tools are dispersed across repositories without a centralized index. This fragmentation makes it difficult for users to discover existing scripts, limiting engagement with this powerful feature. Furthermore, as scripts accumulate, the current interface easily becomes saturated. To solve these issues, we propose fully reworking the script interface in OMERO.web.
A central component of this effort is the creation of a centralized script index, which could be populated through an annotathon of existing scripts with online participants. The index will also be expanded with new general-purpose scripts, tools tailored to domain-specific tasks, and integrations connecting OMERO with external resources—such as Electronic Lab Notebooks (ELNs) for metadata extraction or Galaxy for automated image analysis pipelines.This segment of the project is designed to accommodate participants across all skill levels, from experienced developers to curious users. Building on the achievements from the 4th BioHackathon Germany, this initiative ultimately aims to improve script accessibility while fostering a more connected and collaborative ecosystem for bioimaging researchers.
